Typically only align motor or moveable machine; however, if you can't get to within alignment targets it can be OK to shim the pump. As others mentioned, for a pump pipe strain should be checked before making those kinds of moves.
Many pumps may have some residual pipe strain anyway so who knows you may can actually help the situation. Pumps should be installed first on an installation then piping run to it stress free. I see many where it is the opposite and pipe first then pump which can create pipe strain and alignment issues.
All general guidelines can be altered usually because other ones were not followed. Just verify all key alignment elements before doing so.
